Captain Daniel Bameyi struck a stoppage-time penalty to seal victory after Nigeria had twice been pegged back.
Nasiru Salihu opened the scoring before Amos Ochoche’s looping effort restored the lead, but defensive lapses allowed Amar Al-Ayuba and Talal Haji to equalise for Saudi Arabia.
The decisive moment came deep into added time when a handball gave Nigeria a late lifeline. Bameyi kept his cool from the spot to secure their first points of the tournament.
The win lifts Aliyu Zubair’s side to third in Group F with three points, behind Colombia and Norway. Nigeria face Colombia in their final group fixture on 6 October.
